The best approach is to generate a new server installation from the file CDOServer.product. When you checked out all the sources via All.psf (see [CDO Project Resources#Sources Sources] it is found in the org.eclipse.emf.cdo.server.product feature. This way you should be able to tweak the installation for linux as well.
